Let's see, out of the top of my head, my favorites are:

Mahou Shoujotai - Very experimental and a really interesting take on witches, with a great story and setting.
Noein - Awesome action, characters and quantum physics!
Visions of Escaflone - An awesome storyline that combines fantasy and mecha really well.
Simoun - Really great ideas, and the single best character-study I've ever seen.
.Hack//Sign - Really slow, but very rewarding for those who have the patience for it.
Haibane Renmei - Another fantastic character study.
Bokura no - If you start watching this: avoid any synopsis spoilers. The story is awesome and really varied.
Revolutionary Girl Utena - Glorious symbolism, weird in every possible way, and fantastic characters. Plus more romantic subcontexts than you can imagine, both straight, gay and lesbian.
Shion no Ou - Convinced me that Shougi is an awesome game.
Birdy the Mighty Decode - especially the second season. Awesome action and storyline.
